Other than her outfit's/ figure, her voice seems to be the only element of her personality that maintains a Feminine image. It seems you could comfortably re-write the script for the series with motoko as a male character, as long as you left out the part about the outfit and some minor references to the female chassis about every 3 episodes...
Really, it's like an instinct. Some weirdness seems obvious to me (in this case women being always depicted as cold hand killers in so many movies). I just try to create a situation that makes the paradox visible.
If you don't mind it, I'd like her to keep the cute female chassis...
By the way, in GITS universe, ANYBODY could use ANY artificial body, eventually with decoy feminine features - just to puzzle an adversary.
I remember that in the original manga, Motoko awakens after fusion with puppeteer in an androgyn body that Bato has taken by mistake for her. This questionable detail is avoided in Oshii movie by giving her child body, as a symbol of a "reborn" new being.
In the first manga she went on vacation with the girls and was very girly. And the second anime you saw her very feminine lingerie collection, or Bato did.
